Welcome to the forum,
I suggest you use a Hondata calibration that has the mods closes to yours. Make it run safe until you get properly tuned. Once you decide what calibration you want to run post it with a datalog and I can take a look at it.

I reduced timing where knock was present. Create another normal drive log.

The MAF needed minor adjustments. I reduced timing where knock was present. Create another normal drive log. I want to confirm my changes took effect.

In the area where knock is occurring reduce the timing.

Is there any reason you are running the Acuity TPS? I have had a similar issue with a remote tune. The guy reverted back to an OEM TPS and all was fine after that.

I would copy over the timing, vtec setting and VTC tables. This gives you a base to work with.

Here you go, I've attached the reflash, and the stock tune. I looked over the log and finding are below. 2013 Si reflash.fpcal- is running on MAF thus why it runs with no issues. The fuel needed some minor adjustments. No knock was present which is good. You should be ok to normal drive the car until you get properly tuned. Do not drive the car hard.
