ECU Swap Manual to Automatic Transmisson. Is this possible?

I have a spare 89 Standard Prelude Si that I keep for replacement parts.

I was wondering if I can use can use this standard ECU in my automatic car? Both cars are 89 Prelude Si's.

Auto tran part number is: 37820-PK2-6760 A,C-AT 503-210847
Manual tran part number is: 37820-PK2-6640 A,C-MT 502-116634

I opened both boxes to see if any thing was different but I couldn't find anything noticeable. Are there any differences?

I tried it last night and the car finally turned over BUT will I have any problems down the road?

By the way I still get ECU error #16 (injector trouble) and the Check engine light comes on. This was the initial problem before the car died on me 2 weeks ago.
