s300 issue

My friend has a turbo 00 Si and has just purchased the s300. today he finished putting it together and we installed it in the car. for some reason the computer we were using the s300 software on refuses to detect the ecu. it keeps saying malfunction in device, anyone else ever encountered this problem?
