If I buy an engine from a guy who is running with a S300 system but I already have a S200 system is there a way of translating the map to work on the S200 system ?

I've got ROM editor for the S200 kit.

If there is a way, does it work for both NA and FI maps ?

There is no direct way to do this. You have to manually copy each rpm index, fuel and ignition value then check that each parameter is correct.
