Will A dealer update mess with the flashpro settings? I work at Honda and have seen a few ecu updates available and was wondering if I can safely install them.

Sorry about that, 08 S2 cr.

Updating the ECU with a Honda update will overwrite the FlashPro tuning. You'd need to then immediately go and use FlashPro to reflash the ECU again, which is going to overwrite the Honda update, so there's no point to reflashing the ECU with the Honda updates.
