u need to check your coolant, and check the hoses goin to your idle air control (IAC) valve and if coolant is at optimal level and you've bleed your coolant from air, you might have to replace the valve control, and for reference be sure to check vaccum lines for leaks

My car started to do this as soon as I installed the S300 and it did not do it with the factory ECU, I have not been able to get it to quit doing it.

Also you should try adjusting the idle control duty cycle slider bar in Smanager.

yeah, i had the same issues. I think it has something to do with a setting that Hondata neglects when replacing one of the chips. Also, it could be your FITV (Fast Idle Thermo Valve). There is a good article on how to clean them on my team's site http://www.team-integra.net

I messed with that in every little change +/- that could be made and it helped a little bit, but didnt fix it. My car starts to do it about 30 seconds after its started dead cold and stops as soon as the coolant needle reaches the first line on the gague.

See the tech article on setting idle speed and/or follow the idle setting procedure in the manual. There is too much bypass air past the idle valve - probably the throttle plate adjustment or idle bleed. Reduce the bypass air and/or raise the overrun cutoff.
