Did you try the Hondata tunes that are included with the Flashpro software? The 06-11 Si AFM stock tune calibration is "Civic-Si-RRB-2-Tuned" and the MAP based stock tune is Civic-Si-Race-2-Tuned. I'm going by memory, so don't quote me on those exact titles, and, read the calibration notes...

At your elevation, the pressure in bar should be about 0.1 lower at ALL RPM's than what's shown in this table (i.e, at 4500, 6000, 7000, 8000 RPM, the WOT pressure should be 0.650 bar, not 0.750...

Are you not using MAP to determine WOT (calibration tab - then Closed loop settings)? There are a few times (time stamp area in the log 1:12.7 and 1:14.4) when you are obviously at a high load (MAP over 90 kPa) and the car is still in closed loop with a AFR in the 14's.
